Flushing mounting standard stacking patio glass doors

Hi, we're renovating and I'd like to create a flush threshold from our timber floor living room out to our (yet to be built) timber deck. We are purchasing a run-of-the-mill set of 4 panel stacking sliding glass doors, 2100H x 4400W. Does anyone know if I can just flush mount these doors (into timber) in their standard tracks, or is flush mounting only possible with a special type of sliding door and track? I think I will order the door 5cm taller than standard to take into consideration the 5cm of track that will be sunk into the floor (getting wholesale price, so it'll be more affordable). Any thoughts and/or advice would be great. Thanks.
